Negro League stats are counted as Major League stats, so whatever homers Willie Mays, Hank Aaron, etc. hit in the Negro Leagues will be added to their MLB totals. It won’t change the home run king though, since Josh Gibson only has 238 known homers.

I guess it does change at least one record: Josh Gibson now holds the record for the highest single-season batting average. Hit .441 in 1943.

Most of the Negro players who had long careers in MLB only played a short time in NLB so it shouldn't affect the all time records that much. A lot of the NLB veterans who joined the majors like Satchel Paige only did it for a few years after debuting in MLB.
